X-Men Deadly Genesis 2

The story picks up two hours later. The army has set-up a temporary camp in the Adirondacks where they are holding Wolverine. Kitty Pryde and Hank McCoy question a commander about releasing Logan, but he refuses. Abruptly, he changes his mind, and Logan is released. It's revealed Emma Frost is responsible, and is on-board the X-Plane, cloaking her presence from the Sentinel.

Meanwhile, Scott and Rachel are chained to walls of what looks like the interior of an industrial complex. Rachel wakes up Scott and he asks her where they are. Rachel was hoping he could tell her. Scott tells Ray to blast them free, since he can't. She replies that she can't use her powers and it's taking all of her energy just to stay awake. Wondering what's wrong with them, Scott recalls that the mysterious villain said something about shutting off the electrical current to Ray's brain. Rachel tells him the last thing she remembers was seeing Jean, and Scott replies that it wasn't Jean, and whoever they are facing took all of them out like first year students. Then Rachel points out to Scott that he's not wearing his visor.

At the Xavier Institute, Hank, Emma, Kitty and Alex Summers (Havok) work on repairing Cerebra in hopes of locating Scott and Rachel. Alex gets frustrated and blasts the control panel. Hank kicks him out of the room, and he storms off. In the hallway, he sees a flashback of his on-again/off-again girlfriend Lorna Dane (Polaris) and Bobby Drake (Iceman) kissing.

Back where Rachel and Scott are imprisoned, both are still groggy. Rachel tells Scott she's picking up some residual psychic energy, and it appears that the Professor had been at this place a long time ago. She can't make any sense of it and Scott has no idea where they could be.

The mysterious villain interrupts, telling Scott that he has been there before, but he just doesn't realize it, and that he's seem Scott and his friends upstairs. Scott shouts at him that he's insane. Their captor replies that he may be, but promises that he's not lying to him. Scott attempts to question him about what he wants with them and why their powers are gone, but the villain refuses to answer questions. He tells Scott that he's there to be punished, and to witness another person's punishment. He needs Rachel to help him, which is why he claims he didn't kill her, like he did their "friend with the claws". The villain then leaves, and Scott is baffled. Clearly the villain has no idea about Wolverine and his powers, yet he knows Scott.

Meanwhile, Sean calls Kurt from a transatlantic flight to tell him that he's on his way to New York to give them something he found about the Professor.

The mysterious villain sits at the controls of the stolen the Blackbird that Scott & Rachel had been flying.

Kurt and Logan head to the airport to pick-up Sean. They discuss the strange things that have been happening, and that they've been seeing ghosts. They arrive at the Westchester County Airport, hoping Sean has some answers.

The commuter plane Sean is flying in prepares to land in Westchester. The passengers notice another plane flying right towards them on a collision coarse. It's the Blackbird! Sean gets into costume and jumps out of the plane to try to stop it. The Blackbird flies right towards him and there is a huge explosion.

The back-up story tells the origins of Darwin, the evolving boy, another of the Missing X-Men characters.
