It starts off shortly after M-Day with Scott Summers (Cyclops) and Hank McCoy (Beast) standing on a balcony a the Xavier Institute, as a Sentinel watches on. (M-Day was when Scarlet Witch caused nearly all mutants too loose their powers.) Hank wonders what happened to all of the energy has gone from the mutant who were left powerless.

In space, the space shuttle Prospect and an asteroid are in orbit around Earth when a large blast of energy hits them. The astronauts aboard the shuttle are killed and something within the asteroid is awoken. The mysterious person finds the shuttle and is very upset to learn that it's the 21st century.

Back at the Institute, Kurt Wagner (Nightcrawler) and Peter Rasputin (Colossus) reminisce about when they joined the X-Men while they look at an old team photo and discuss the search to find Professor Xavier, who's whereabouts have been unknown since M-Day. Meanwhile, Kitty Pryde (Shadowcat) and Lockheed are helping Emma Frost with Cerebra trying to locate the Professor. Emma picks up an omega level mutant moving very quickly. The feedback knocks Emma unconscious, but she is able to project an image of the shuttle crashing in Upstate New York to Kitty.

Scott assembles a team consisting of Logan (Wolverine) and Rachel Grey (Marvel Girl) to find the shuttle. Rachel wonders out loud if it could be the Professor and Scott tells her he's counting on her to pick up Xavier's thought patterns. After eluding the Sentinels surrounding the school in the Blackbird, they head upstate.

At the mansion, both Kitty and Kurt have odd hallucinations, seeing disturbing images. Kitty sees Peter as a corpse, while Kurt has a flashback to when he was being hunted down by any angry mob who thought he was a demon.

Flying above the Adirondack Mountains, Scott, Rachel and Logan spot a large stone arm protruding from the ground, holding the wreckage of the space shuttle. Rachel senses telepathically that someone is out there, but can't get a lock on them.

Meanwhile, on Muir Island off the coast of Scotland, Hank calls Sean Cassidy (Banshee) and asks him to go through Moira MacTaggert's files for any clues on where Professor Xavier might have gone. (Moira had previously died from the Legacy Virus). Sean sees a vision of Moira outside and follows it.

Back in the Adirondacks, Scott, Rachel and Logan head for a cave as Rachel continues to sense someone just out of reach. When they get to the cave, they see Jean inside, wearing her old Marvel Girl costume, pleading for help and then vanishing inside of the cave. Rachel immediately chases after her, despite a warning from Scott. Wolverine draws his claws, telling Scott that it wasn't Jean.

Then a mysterious villain appears, holding a limp Rachel by her neck.

Back on Muir Island, Sean follows the ghost-like Moira to an office where he finds some of Xavier's files.

Meanwhile, in the cave, the mysterious villain blasts Wolverine and Cyclops, while explaining that he only briefly shut off the electric current to Rachel's brain to knock her out. The villain thinks he's killed Wolverine, and turns his attention to Rachel. He questions if she's Marvel Girl, but says she's not any Marvel Girl he's ever seen. Cyclops, barely able to talk or stand, tries to tell him to leave Rachel alone. The villain says Scott hasn't changed, and Scott questions how the villain knows his name. Realizing Scott doesn't remember him, the villain drags Scott out of the cave, telling him that he has a use for Rachel after all.

On Muir Island, Sean watches a video journal entry made by Moira, where she tells herself that she has to remember what a bastard Charles Xavier is.

Back in the cave, Logan wakes up to find himself surrounded by O*N*E helicopters and a Sentinel. Scott, Rachel and the mysterious villain have all vanished.

The back-up story features the origins of Petra, who's one of the Missing X-Men who come into play later in the story.
